Electrophoresis is a commonly used technique for the separation and identification of biomolecules, and the choice of buffer system has a direct impact on resolution, band morphology, and sample migration behavior. HEPES exhibits certain applicability in specific types of electrophoresis, but its usage scenarios have boundaries. Understanding the performance of HEPES in electrophoresis systems can help make more reasonable judgments during the method establishment stage.

Application scenarios in protein electrophoresis
Protein electrophoresis usually uses discontinuous buffer systems, with Tris glycine system being the most common. HEPES can be used as a buffer component of separation gel or concentrated gel in some alternative protein electrophoresis schemes, especially for non denaturing gel electrophoresis requiring mild separation conditions. Under non denaturing conditions, the ion strength of HEPES is low, which helps maintain the natural conformation and subunit interactions of proteins, which is beneficial for subsequent activity detection or protein complex analysis. In denaturing electrophoresis, the buffering capacity of HEPES can support effective separation within the pH range of 7.0 to 8.0. However, when it is used as a substitute buffer for conventional SDS-PAGE, there are differences in the band spacing and clarity of the separation spectrum compared to the Tris system, which requires pre optimization of the conditions.

The impact on protein migration behavior
The type and concentration of ions in the buffer affect the migration rate of proteins by changing the effective charge distribution of gel pore size. The migration rate of HEPES ions is different from Tris, and the position of the ion front formed in the electric field varies, which affects the stacking efficiency of the sample when entering the separation gel. When the concentration of HEPES is high, the conductivity of the solution increases and heat generation increases, which may lead to band broadening or the appearance of a smile effect. In addition, the contribution of HEPES to protein surface charge needs to be considered in migration prediction. Some proteins with isoelectric points close to neutral pH have less net charge and slower migration speed in the HEPES system, which may prolong the electrophoresis running time. These factors require a reconfirmation of the electrophoresis voltage and operating time when using the HEPES system.
The role of substitution in nucleic acid electrophoresis
The mainstream buffers of agarose gel electrophoresis are TAE and TBE, HEPES is not the first choice, but it can be used as an alternative in some special scenarios. When non denaturing nucleic acid electrophoresis is used to separate nucleic acid protein complexes, the mild ionic environment provided by HEPES helps maintain the stability of the complexes. Its lower ionic strength means that less heat is generated during electrophoresis, which is beneficial for maintaining the structure of temperature sensitive nucleic acids. However, it should be noted that the electrophoretic resolution of HEPES buffer differs from conventional systems in terms of fragment size differentiation. For experiments that require precise molecular weight determination, it is recommended to conduct comparative validation first.
Matching of buffer composition and gel preparation
When HEPES is used as electrophoresis buffer, the preparation scheme of gel needs to be adjusted accordingly. The pH settings for separation gel and concentration gel should be recalculated based on the pKa value of HEPES, rather than directly using the formula of Tris system. The ionic composition of the sample buffer and the electrophoresis tank buffer should be consistent to avoid the influence of ionic strength mutation on the behavior of the strip after entering the gel. If the loading buffer contains high concentrations of glycerol or sucrose, it is necessary to confirm whether their mixing with the HEPES system will change the sample density and settling behavior. Preparing fresh HEPES electrophoresis buffer each time is more reliable than using old solutions that have been stored for a long time, as long-term storage may introduce impurities or cause pH drift.

Detection sensitivity and interference control
HEPES has absorption in short UV band, so when using this buffer system for electrophoresis, if ultraviolet light is used to directly illuminate the gel for nucleic acid staining observation, the background signal may be higher than that of TAE or TBE system. Suggest using fluorescent dyes or longer excitation wavelengths for detection to mitigate this interference. When protein gel is colored by Coomassie Brilliant Blue or silver, HEPES generally does not interfere with the dyeing process, but if the gel block needs to be identified by subsequent mass spectrometry, the residual HEPES may co crystallize with the polypeptide, inhibiting the ionization efficiency to a certain extent. It is recommended to fully wash the gel block before enzymatic hydrolysis to reduce the impact.
